The film begins with live action credit sequence, in which a group of pirates took the tickets to The SpongeBob SquarePants Movie. Pirates then sing SpongeBob SquarePants Theme Song. Pirates entered the cinema, and sat down to watch a movie.
The film proper begins with an emergency situation at the Krusty Krab, complete with police helicopters and reporters. Mr. Krabs explains to reporters that a customer ordered a Krabby Patty with cheese, but did not find the cheese. Suddenly, SpongeBob SquarePants, "manager", arrived in a sleek sports car. He entered the Krusty Krab, he took a piece of cheese from a suitcase full of high-tech equipment, and slowly put the cheese in the Krabby Patty. The day was saved, people started cheering for SpongeBob. Their cheers quickly gave way to sound the alarm hour SpongeBob, and he wakes up, revealing the opening scene is a dream.
SpongeBob is very excited, because today is the opening of "The Krusty Krab 2" and he said to Gary that he would be a manager since he was awarded the Best Employee of the Month 374 times in a row. Mr. Krabs tells SpongeBob that he was too young and immature to handle the task, and SpongeBob sulked and said "I'm ready ... depression." Patrick suddenly passed, naked, and fell into the set, causing a fire.
Meanwhile, Plankton goes to the palace of King Neptune, as part of "Plan Z". Inside, Neptune seeks to punish the royal crown polisher because it touches the crown, but was stopped by an intelligent child, Mindy. With coarse and tyrannical king tried to explain to his daughter that he had to carry his authority as king to be respected, and that he would have to do the same thing when she became Queen. With six days to take the crown (originally ten to King Neptune and Patrick argued to lower it to six), SpongeBob and Patrick take the "Patty Wagon", a car shaped like a Krabby Patty. They soon reached the gas station located at the county line, where the owners of the village laughed at them, found the duo and the vehicle they were stupid. They said that SpongeBob and Patrick that they will not survive for 10 seconds over the county line. When SpongeBob and Patrick crossed the line, their car was stolen by thugs soon. SpongeBob and Patrick then realized that they lasted for 12 seconds, and start laughing at the Hillbillies, who was amazed by their ignorance, because they continued to walk. SpongeBob and Patrick chased by a giant of the sea, eventually driving off the cliff and out of the car just in time. The Frogfish lure of the edge, and then eaten by larger animals that emerged from the trenches. Not able to get through monster-filled trench, SpongeBob decides to give up and accept the fact that he and Patrick were just kids. However, Mindy to come and show them what had happened to Bikini Bottom as they go, and give them a fake mustache in the form of seaweed, assuring them that they are now men. SpongeBob and Patrick through the trench without fear (singing "Now That We're Men"), but met with Dennis on the other. When they beat the giants, SpongeBob and Patrick take the crown and bring it to shore. There, read the manual on Bags SpongeBob Wind, and Patrick accidentally releases it, leaving them stranded on the beach. However, David Hasselhoff came and took them across the ocean on its back. On the way home, a big boot's the same divers who kidnapped them up from the water, and Dennis anger emerged from below, which again sought to destroy SpongeBob and Patrick with his boot, but tapped into the sea with a sailboat floating. As the duo arrived in Bikini Bottom, King Neptune execute Mr. Krabs, but is being stalled by Mindy. Plankton trampled before he could escape, and police put him in a small cage and take him away. Neptune reached an understanding not only with Mr. Krabs, but also with his daughter, and thanked SpongeBob and Patrick. SpongeBob Squidward suggests that he has learned that he did not really have to become manager of the Krusty Krab 2, SpongeBob, but eager to take a fixed position. Images displayed on the end credits shows only two differences between the manager's job and fry-cook is that there is a giant hat with the words printed on it and the manager of an additional cent on his paycheque. However, SpongeBob takes the role of manager of the Krusty Krab 2 with pride, the film marks the conclusion of the story
During the end credits, pictures are shown SpongeBob duties as manager, which includes mopping floors, taking out the trash, and Mr. Krabs holds a single coin (a "raise"). However, SpongeBob enjoy it all. Back in the theater, the concierge told the pirates to leave the theater so he could clean up.
